How do I run Rust commands on my server?

Type it in the server console or send it over RCON; admins can also use the F1 console in game. To keep a setting, run server.writecfg after changing it, or put it on the launch line as +name value.

How do I keep a setting after a restart?

Settings typed in the console last until the server restarts. Put them in server/<identity>/cfg/server.cfg, one per line, and they apply every time the server starts.
